A2A P3D version aircraft are compatible with P3D4.4. It is important to download the newest installers from the new store if you haven't done so already, provided that you have purchased the P3D specific versions of the aircraft.

If you look in the Prepar3D section of the store you'll find aircraft are either labelled with "P3Dv3-4" or "P3Dv4". I assume the former work in all versions of P3D (there may be exceptions) including v4 and the latter only work in P3Dv4 and not in earlier versions.

I have some aircraft and Accu-Feel from the FSX section of the store working in P3Dv2.5 but that is not guaranteed and is not supported by A2A. There may be some differences between using these in FSX and P3D.
