Okay, I've got my repaint in Photoshop. I've saved it as a BMP. I'm using DXTBMP to create the DDS texture.
So I: 1) Flip the texture image
2) Flip the Alpha image
3) Save as a DXT3 DDS texture.
BUT….
I get these weird shadow reflections on the surfaces of underlying textures.
WHAT AM I DOING WRONG?

you don't need to flip the alpha separately i dxtbmp.
Check what happens if you flip the main texture: the alpha flips as well.

Only if your not using the P51 paintkit.
The p51 alpha's and spec alphas are separate from their main pallets which are p51d_t, p51d_t_Alpha, p51d_t_spec and p51d_t_spec_Alpha which these are four separate pallets to paint or sheets but if your painting the 182, 172, Cherokee or Comanche then the alpha is attached to the diffuse (Main) and the spec alpha is attached to the spec pallet Now you only have two to work with but you must not flip the alpha channels (*.*_Alpha or *.*_spec_Alpha) those are attached to the main paint pallet and spec pallet for the civilian models. On the P51 you do have to flip all the pallets (all four)
You only need to save the two pallets.
I'm not sure if this is the same for any other warbird or multi-engine aircraft from A2A but I do know this is how the pallets are between the models listed above like the 51 and the civilian models.
One other thing, save your work in DXT-5 not DXT-3 and you'll see a difference too. (See the link below) or you can save it as 8-888 32 and you'll have sharper and better looking lines also but the files will be around four times larger in mbSize as well.

If you use Photoshop, may I humbly suggest you install the NVidia DDS plugin. You can then save from inside Photoshop directly to DDS format.

Yes, this makes things so easy when it comes to exporting .DDS from Photoshop. It has a handy dandy drop down for the dds type and also has the ability to save out environment maps.
